and adopt some of the ideas: keep navigation close to, but beneath, the comic; add links like "Permanent link to this comic: http://xkcd.com/1448/

Looking at it from a design point of view, the only thing that bothers me is your choice of font for the title of each strip. I think it is far too big and black, and it's the only big design element which is not hand-drawn. Why not hand-letter your titles? If you don't want to do that, one of the hand-writing or script fonts may suit you.
